QuickBooks Cleanup Checklist: How to Fix Messy Books

Updated 2026-09-03 · Evolv Bookkeeping

A messy QuickBooks file has symptoms: an Uncategorized Expenses line that keeps growing, bank balances that don't match the software, negative numbers that make no sense, and reports you don't trust enough to show your CPA. Here's the cleanup order that fixes it.

The 10-step cleanup

1. Reconcile the bank accounts first — every fix downstream depends on knowing where the ledger and reality diverge. 2. Hunt duplicates: sort each account by amount and scan for pairs on nearby dates. 3. Empty the Uncategorized Expense and Uncategorized Income accounts — every entry there is a decision someone deferred. 4. Check Undeposited Funds; money stuck there means received payments were never matched to deposits. 5. Review transfers between your own accounts — the most common source of phantom income is a transfer booked as revenue.

6. Scan the Balance Sheet for negative balances that shouldn't be negative — a negative credit-card balance usually means payments were recorded twice. 7. Tidy the chart of accounts: merge near-duplicate categories ('Software', 'Subscriptions', 'SaaS') so reports mean something. 8. Verify loan balances against real statements and split payments into principal and interest. 9. Re-run the P&L month by month and investigate anything that looks like a spike or a hole. 10. Reconcile again, and lock the closed periods with a closing date so the mess can't creep back.

How long does a cleanup take?

It scales with the size of the mess: months behind, number of accounts, and transaction volume matter more than calendar time. The work is highly parallelizable for a professional with good tooling, which is why quoted timelines vary from days to weeks. When you hire it out, insist on a flat price and a committed date — cleanups are exactly where hourly billing runs away.

Keeping them clean afterward

Books stay clean when reconciliation happens monthly, without exception, and categorization rules do the repetitive work. That's the entire logic of our service: $199/month flat, every account reconciled, and your month closed with reports in your inbox by day 2. If you just want the mess fixed first, the $500 flat cleanup stands alone — no subscription required, and you keep a CPA-ready package either way.
